Synergetic Codes and the special traits of each pilot?
Synergetic code is a ratio of a few numbers. The closer it is to the golden ratio, the better the pilot. But this also means that they will be changed into Festums (crystallized) faster.

What are Festums?
Higher dimensional beings from outer space, all of which are instances of a single consciousness. Their belief that "everyone should become myself" is why they try to assimilate humans.
What's with their favorite saying "are you there?"
When people on earth were sending out probes to space, those probes contain coordinates of the earth along with various information about mankind. Festums found those by coincidence, and used the phrase that was engraved on the probes "are you there?" as a tool to communicate with mankind.
[Neither the Pioneer nor Voyager probes contain the phrase "are you there?"]
What about that island that was similar to Alvis?
Those "islands similar to Alvis" are imitations made by foreign countries based on leaked information from Japan's Arcadian Project. Total number is unknown, seems like at least 5 of them exists.
What are Cores?
Highest form of Festums which contained Mir. Nothung models were able to compete with Festums because equipped with these, but due to limited quantity of cores, Nothung models can't be mass produced.
What are Mirs?
Crystallized lifeforms that landed on earth thousands of years ago. Its true form is a higher dimensional Festum. Because Japan unearthed these Mirs, they were attacked by large numbers of Festums, and eventually ended up being destroyed [by Festums or by New United Nations? see below]
After that, and after many years of research with cores, the Mir has broken into fragments, some of which are inside the Fafners at Tatsumiya Island.
How did Alvis and New United Nations end up on opposing sides?
Due to Japan's excavation of Mir and the attacks of large numbers of Festums, New United Nations decided to launch large scale nuclear attacks on Japan. In the end, Japan was destroyed.
Alvis: "We can't trust New United Nations! ¡³¡Ê¡®§Õ¡¡ËŽÉ"
NUN: "Just hand over your technologies already! ¡Ê Žß§ÕŽß¡Ëit's to destroy the festums!"
... is what happened.
Most Japanese people did not have good feelings toward the New United Nations who destroyed their country.
